My two favorite Jon Pertwee Doctor Who stories involve the Doctor not being perfect.

Inferno shows what happens when the Doctor fails to save a world, and Planet of the Spiders has the Doctor admitting his greed (for knowledge) and facing a his fears of losing control and losing his life to save a world.
